Simultaneous Bayesian parameter estimation and particle-tracking including calculation of mis-linking probabilities

Since 1994 super-resolution microscopes enable us to visualize processes in the nanome- ter regime where bio-molecules work. Consequently, there is a great need for methods analyzing the generated data to transfer the motion of molecules, seen as white dots, into trajectories. Important steps in understanding bio-molecular behavior are first the detection of those and then generating trajectories

The M1 ground state fine structure transition in Ag-like Yb

In our previous work, the agreement between the theoretical and measured wavelength for the 4f-M1 transition of Ag-like W shed light on the importance of a careful treatment of all core-valence correlation effects to obtain a reliable value of this fine structure energy separation. To confirm these results and extend the analysis isoelectronically, we have undertaken an experimental and theoretica

High-energy-physics event generation with PYTHIA 6.1

Pythia version 6 represents a merger of the Pythia 5, Jetset 7 and SPythia programs, with many improvements. It can be used to generate high-energy-physics 'events', i.e. sets of outgoing particles produced in the interactions between two incoming particles. The objective is to provide as accurate as possible a representation of event properties in a wide range of reactions. The underlying physics

QCD radiation off heavy particles

We study QCD radiation in decay processes involving heavy particles. As input, the first-order gluon emission rate is calculated in a number of reactions, and comparisons of the energy flow patterns show a non-negligible process dependence. To proceed further, the QCD parton shower language offers a convenient approach to include multi-gluon emission effects, and to describe exclusive event proper

Matching the electroweak penguins q7, q8 and spectral correlators

Exact analytical expressions for the ∆S = 1 coupling Im GE in terms of observable spectral functions are given. This coupling determines the size of the ∆I = 3/2 contribution to ε′ . We show analytically how the scheme-dependence and scale dependences vanish to all orders in 1/Nc and NLO in αS explicitly both for Q7 and Q8 . Numerical results are derived for both Q7 and Q8 from the τ-data and know

Two-point functions at two loops in three flavour chiral perturbation theory *

The vector and axial-vector two-point functions are calculated to next-to-next-to-leading order in Chiral Perturbation Theory for three light flavours. We also obtain expressions at the same order for the masses, m2 π, m2 Κ and m2 η, and the decay constants, Fπ, FΚ and Fη. We present some numerical results after a simple resonance estimate of some of the new O(p6) constants.

Angular Distribution of Light in the Habitat of Cuttlefish

This work presents a way of analysing photographs stored in Canon’s CR2-format in order to analyse the light intensity profile of the area where the photographs were taken. A set of underwater photographs of the habitat of the Cuttlefish, Sepia officinalis, were provided for this thesis. The light intensity profile of the habitat of the cuttlefish is of interest because of the unusual shape of its pupil

Convolutional Neural Networks for Classification of Prostate Cancer Metastases Using Bone Scan Images

Convolutional neural networks (CNNs) are used to classify directly on bone scan images in two medical tasks: classifying anterior / posterior pose, and classifying bone scan hotspots as metastatic / non-metastatic in patients with prostate cancer and suspected metastatic disease. The networks trained produce highly accurate results in both tasks and current methods are outperformed for all tested

T-Cell Development: Transcriptional and Epigenetic Regulation in BCL11B Activation

Haematopoietic stem cells are the source of all blood components including T-cells. When the T-cell programme is initiated in these cells, the expression of T-cell associated genes such as TCF7 is up-regulated, while genes opposing this fate are turned off. Subsequently, epigenetic marks on the gene BCL11B and its regulatory elements, disabling the expression of the gene, are removed and the trans

From naive pluripotent stem cells to neuron progenitors: A study of the central gene regulatory networks in human

Parkinson's disease is one of the most common neurodegenerative diseases, and stem cell therapy can be used to reduce patient's symptoms. In this therapy, dopamine producing neurons are transplanted into the patient's brain, after being derived from pluripotent stem cells (PSCs). To understand current protocols for this process and to find new ones, it is necessary to understand the ge

Secular oscillations and Kozai cycles in planetary systems

The origin of the class of exoplanets typically referred to as hot Jupiters is to this day an unsettled matter. Some of the proposed formation channels predict certain values of the spin-orbit misalignment parameter, i.e. the angle between the stellar rotation axis, and the angular momentum vector of the planet orbit. One such formation channel is tidal capture following Kozai resonance (TCKR). Th

Exploring capsule network

DennaThe recently introduced capsule networks have already shown much success on image classification tasks. In this thesis, capsule networks are described and applied to a binary classification task, namely that of classifying hotspots from bone scintigraphy scans. The performance of capsule networks on this task is compared to that of convolutional neural networks. The results indicate that there is

Quantification of the Performance of Algorithms for spectra Baseline Correction

Spectroscopy serves as a vital tool in both scientific research and industrial applications. In spectral analysis, baseline correction is important in order to be able to efficiently extract essential features. Several algorithms for baseline correction have been developed, including Asls (Asymmetric Least Squares algorithm), arPLS (Asymmetrically Reweighted Penalized Least Squares algorithm), air

Proteomics Data Collection - 2nd ProDaC Workshop 5 October 2007, Seoul, Korea

Proteomics Data Collection (ProDaC) is an EU-funded Coordination Action within the 6th framework programme. It aims to simplify the publication, dissemination and utilization of proteomics data by establishing standards that will support broad data collection from the research community. As a part of ProDaC, regular workshops are organized on a half-yearly basis to enable communication and discuss

SPECLUST: a web tool for clustering of mass spectra

SPECLUST is a web tool for hierarchical clustering of peptide mass spectra obtained from protease-digested proteins. Mass spectra are clustered according to the peptide masses they contain, such that mass spectra containing similar masses are clustered together. Hierarchical clustering of mass spectra with SPECLUST can in particular be useful for MS-screening of large proteomic data sets derived f

Exploring mixed lepton-quark interactions in non-resonant leptoquark production at the LHC

Searches for new physics (NP) at particle colliders typically involve multivariate analysis of kinematic distributions of final state particles produced in a decay of a hypothetical NP resonance. Since the pair-production cross-sections mediated by such resonances are strongly suppressed by the NP scale, this analysis becomes less relevant for NP searches for masses of the BSM resonance above 1 Te

BASE--2nd generation software for microarray data management and analysis.

BACKGROUND: Microarray experiments are increasing in size and samples are collected asynchronously over long time. Available data are re-analysed as more samples are hybridized. Systematic use of collected data requires tracking of biomaterials, array information, raw data, and assembly of annotations. To meet the information tracking and data analysis challenges in microarray experiments we reimp
